This kind of cross-tool integration is the kind of thing they're focusing on, along with an emphasis on visualization. http://utopia.cs.manchester.ac.uk/ At the moment though, the main capabilities are sequence retrieval, alignment, and structure viewing, so it'll be a while before they can replace all the separate tools you list.
